Nine people are tricked and forced by a evil organization called The Neo-Black Ghosts into becoming cyborgs. But they refuse to become the neo-black ghosts killing machines, and guided by Dr. Gilmore the cyborgs escape. They team up in order to fight the neo-black ghosts and injustice where ever it shows it's face.

Cyborg 009 is the story of a half-Japanese juvenile delinquent, Shimamura Joe AKA "Cyborg 009." "Black Ghost," a top-secret organization bent on promoting global warfare, kidnaps Joe along with eight other unwanted members of society from the four corners of the world and turns them into cyborgs. Though the organization intends to turn the group into super-powered killing machines, it's not long before Joe and his new companions rebel against Black Ghost and make their escape with the help of an old scientist. 
 
Once Joe and friends have freed themselves, Black Ghost sends a series of other cyborgs and giant robots in hot pursuit. Using their new powers and abilities, our heroes stay one step ahead of Black Ghost and its evil machinations, but can they save the world from its diabolical scheme?

Cyborg 009 is a story about nine experimental cyborgs (eight male and one female), which have been collected by the evil terrorist group, Black Ghost. Those nine cyborgs with the aid of a scientist turn against Black Ghost's control. Black Ghost in turn starts sending more cyborgs to destroy their first nine experimental cyborgs and causing destruction all around the world.

Episodes 1-48 aired on TV. Episodes 49-51 consist of the "GOD'S WAR" OVA. An additional recap episode aired between episodes 47 and 49.
 
The "GOD'S WAR: Prologue" bonus arc is not intended to be in continuity with the other episodes, as it was instead produced as a teaser at adapting the unwritten final chapter of the Cyborg 009 manga. TV Tokyo could not air more than 51 episodes and the first two OVA episodes were cut and merged together into one episode, leaving the final one unaired.

The nine cyborgs rebel and start to fight against their creators in the name of justice and world peace. Decades later, the nine cyborgs seem to be untouched by time, but they live in a world where "justice" has as many nuances as the number of people living on the planet.
