A little girl who is wheelchair-bound, is blind and looks to be albino. Though she is blind, she can apparently read &quot;The Book of Holy Genesis&quot;, a scripture that contains the history of the conflict that happened between the Shadow Angels and humans 12,000 years ago. The other element users at Deava are intimidated by her, believing that she is a vampire. Her Element Powers allow her to levitate, teleport and drain Prana from people.

When the Shadow Angels invade after 12,000 years of slumber, humanity is held captive by fear and sheer alien dominance. Eleven years after the Great Catastrophe decimated the world, most of those left alive are scavengers, dirty and starving in the streets. There is hope, however: Mechanical Angel Aquarion!

In a distant future there is an organization called Deava which had to fight against the so called "Shadow Angels", creatures that had survived for over 12,000 years whose only purpose was to destroy humanity. Apollo, a seemingly normal human, was in fact the reincarnation of a fallen Angel called Apollonius, who in turn had to fight against Touma, a Shadow Angel, along with his comrades in order to prevent the destruction of the Earth.

This movie is an alternative version of the TV series; it is composed of the two 2007 OVAs, edited to improve the pacing of the plot, and an extra segment akin to a TV episode where the cast are given the task of studying flowers. 
The plot has several differences to the TV series, most important being Sirius's death at the beginning, Apollo's different childhood and the more marked focus on the events of 12000 years ago, particularly Apollonius' death and Reika's previous incarnation's involvement.
