Saga served as the main antagonist for the Sanctuary arc. Being an excellent strategist, Saga managed to put himself in control of the sanctuary (though unfairly) for many years. Before the final showdown between himself and Pegasus Seiya, Saga was portrayed as a mysterious being with his facial features hidden from view.  Saga is often described by other characters as someone with the kindness of an angel but with the darkness of a demon. This ambivalence ended up creating a split personality: a good Saga that was extremely loyal to Athena and an evil one that keep the control of the body most of the time and killed the previous Pope to steal his place. Sometimes it is hinted that the creation of his "bad" personality had the influence of some external force, although nothing was clearly stated.  When it takes the control of Saga's body, his hair turn from blond to jet-black (the color schemes were altered for the anime, in which Saga's normally blue hair turned light grey). No one has as much "multiple characters" experience as him. He was able to take the individual quirks of each of the Monokuma Kubs and make all of them unique.

The anime is set immediately after the main storyline's Sanctuary arc after the defeat of Gemini Saga from Masami Kurumada's original Saint Seiya manga, but before the Posieidon arc. However, whereas the original manga followed a boy named Seiya and other Saints who fight to protect the goddess Athena, the new series follows a female "Saintia" named Shō who fights evil deities to protect Athena.

In ancient times, the Titan Cronos (son of Uranus the sky and Gaia the earth) and his wife Rhea gave birth to six children. Five of them were swallowed by Cronos, and only one was saved, Zeus, hidden from Cronos by Rhea. Upon reaching adulthood, Zeus forces his father to vomit the other five gods. Zeus, along with his brothers and sisters, decide to battle the Titans for control of the universe. Cronos and the other eleven Titans lose the battle and are sent to Tartarus.
 
Thousands of year later, in Greece, the Pope visits the room of the recently reincarnated infant Athena, with a golden dagger. Before he can kill her, the Gold Saint Saggitarius Aiolos saves her, and unmasks the Pope. Aiolos, horrified, flees. The Pope declares him a traitor to the Sanctuary, and has Capricorn Shura murder him. This causes his younger brother, Leo Aiolia, to grow under the shadow of his "traitor" brother, suffering from all manner of abuse and scorn. This leaves him with a grudge against the Gold Saints and Sanctuary as a whole, which causes the Pope and most of the Sanctuary to distrust him. To make things worse, the enemies of God Zeus, the Titans, are revived and begin to seek vengeance against him and the Sanctuary. This marks the start of Aiolia's story and the battle of the Gold Saints against the Titans.
